We determine how many +1/+1 counters when it enters by counting the number of colors of mana actually spent to cast it (white, blue, black, red, green). Colorless mana and generic portions of costs do not count as colors.
When you cast it you choose a value for X (if its mana cost includes X). That chosen X is separate from the counters and only affects payment; you may pay colored mana for that cost to increase the number of colors spent.
First activated ability: Pay , tap the creature, and remove X +1/+1 counters from it. If you do, it deals X damage to any target. You choose X for the activation; that chosen X need not match any X chosen when casting.
Third ability: Pay to return Chamber Sentry from your graveyard to your hand. You must pay all five colored mana.
If Chamber Sentry enters the battlefield without being cast (for example, returned directly from graveyard), it enters with no +1/+1 counters from its enter-the-battlefield effect.

If another creature enters the battlefield as a copy of Chamber Sentry, consider what mana was spent to cast that creature to determine how many +1/+1 counters it enters with.

You can choose any value for X as you cast Chamber Sentry. The value chosen for X doesn't directly affect the number of +1/+1 counters Chamber Sentry enters the battlefield with, but it does let you pay more mana and thus spend more colors of mana to cast it.
